    4. What are scoring matrices? Explain the role of PAM and BLOSUM
    in multiple sequence alignment.

    5. Write short notes on


    a) Ramachandran plot and its significance in protein secondary
    structure analysis.
    b) Domains and Motifs.

    6. Discuss in detail the protein structure prediction by comparison:


    Homology - Based Modeling.

    7. What is computer – aided drug designing? Discuss the use of MOE


    in drug discovery.

    8. What is 2D-Gel electrophoresis? Explain the methodology and


    bioinformatics challenges in 2D-Gel Analysis.
