Nucleic acids are easily marked with tags that make them easier to identify or purify. To
produce nucleic acids tagged with radioactive phosphates, fluorophores, or nucleotides
modified with biotin or digoxygenin, for example, a range of enzymatic or chemical techniques
is available. The tag is called a probe. A probe is a labeled, defined sequence used to search
mixtures of nucleic acids for molecules containing a complementary sequence Depending on
the application, nucleic acids can be labeled at their 5' end, 3' end, or throughout the molecule.
By employing methods like nick translation, random priming, or in vitro transcription with
labeled dNTPs or NTPs, it is often desirable to produce high-specific activity probes with
labels distributed throughout the nucleic acid for hybridization experiments. It is often
advantageous to produce end-labeled probes for applications requiring protein contacts, such as

gel-shift assays or pull-downs, to prevent steric interference of the interaction. This may be
done using PCR with primers modified necessarily, or it can be done using end-labeling
procedures.
