Appendix S2. Detailed Bayesian and likelihood trees of concatenated (a) and individual
gene (b and c) data matrices. The branch labels are posterior probability/bootstrap value
support of Bayesian/likelihood analyses, respectively. Scale = substitutions per site. The
MCMC chain lengths employed for analyses of individual genes were the same as those
in concatenated analyses, as described in the Material and Methods section.

Appendix S3. Extended Bayesian Skyline Plot (EBSP) and mismatch distributions. (a)
The EBSP results show no historical demographic changes in the samples from Amami,
Yaeyama, and northern Taiwan. In southern Taiwan there was a population decline
during the last one Myr (b), and (c) mismatch distributions of both genes and four major
lineages are all multi-modal and, thus, did not show signs of recent population size
expansion.
