ABOUT TurboMass v6.1

TurboMass is a powerful yet easy to use data system for gas chromatography mass
spectrometry (GC/MS). It provides flexible and intuitive instrument control capabilities combined
with one of the simplest Sample List available in any scientific software. The Sample List
makes use of well know spread-sheet abilities such as copy and paste, add rows, and expand
columns among others to provide users with any level of spread-sheet experience to rapidly
jump into TurboMass and begin performing analytical experimentation. From the main Sample
List window all software and hardware feature controls are only a mouse click away. Quickly
move from editing GC and MS methods to processing results and printing reports. Rapid
access between chromatograms and mass spectrums allows users an ease of use unmatched
in other GC/MS software. A number of options are available for report generation including
simple .CSV and .RTF export to a LIMS system, the use of one of the included report templates
that cover a range of analysis types, to the user of our powerful Communiqué report template
editor. Users can rapidly and easily produce templates to suit their needs and those of their
customers.

SYSTEM REQUIREMENTS

The TurboMass software was tested at PerkinElmer using the following minimum Controller
specifications. If you need to reinstall the software, verify that the Controller meets the following
minimum requirements:
* Lenovo ThinkCentre® M81 or M82
* 3.1 GHz Intel® Core 2 Duo Processor
* 4 GB of Random Access Memory (RAM)
* Integrated video, Intel® GMA4500
* Hard disk with 6.0 GB free space
* 1 RS-232 port
* 2 RJ-45 10/100Base-T port

Operating System: Windows 7 SP1 (64-Bit) Ultimate

Supported Printers: TurboMass v6.1 was tested using the following printer with the latest
drivers (other printers may not correctly display the Communiqué reports):

* HP LaserJet 4014 Printer Series (CB506A)

INTERFACE FIRMWARE REQUIREMENTS

To use the Clarus 680 GC or Clarus 580 GC instrument control features verify that the installed
firmware satisfies the following requirements:

ABOUT INSTALLATION
Review all installation information at least once before beginning the installation process.

 Complete installation instructions are provided on the installation CD.


 Before attempting to install new software, back up all important data files, either over a
network, or use the CD-R drive in the TurboMass computer.
 Close all applications (MS Office, Toolbar, Word, Excel, Email, etc.) before proceeding.

Install TurboMass v6.1

Installation instructions are provided on the install CD and must be followed exactly.
Failure to follow the instructions exactly will result in an unstable installation and will
cause later problems.

WHAT’S NEW IN TurboMass v6.1


 TurboMass 6.1 software operating on Windows 7 now supports the following Mass
Spectrometer Models:
Clarus 500A C and T
Clarus 560S and D
Clarus 600C, T, S, and D
Clarus SQ8 C, T and S.
 Expanded read-back capabilities are provided for improved servicing capabilities.
 The Environmental Reporting Package has been reviewed with current regulatory
calculations applied, along with extensively updated instructions on how to use and
generate results within TurboMass.
 Expanded documentation content has been included specific to Communique reporting
in the TurboMass User’s guide.

Importing to LIMS

We have provided a sample worksheet for import to LIMS (Templates_LIMS_import.txt) in the


C:\TurboMass\TutorialReports.pro\SampleDB

Example Reports

Examples of the usage of these Templates are found in the Templates Sample List in the
Project c:\TurboMass\TutorialReports.pro. To generate these reports, execute the Sample List
with Run/Start, setting the AutoQuantify Samples, Qualitative Calculations, and Generate
Communiqué Reports option checkboxes, and the After Each Run radio button on the Start
Sample List Run dialog. Hit OK, and set the Integrate Samples and Quantify Samples
checkboxes in the Quantify Samples dialog, and hit OK.

Examples of all these reports in Adobe .PDF files can be found in


c:\TurboMass\TutorialReports.pro\Data. The Software Utilities CD contains an Adobe Reader
program.

LIMITATIONS and NOTES

 The installation of the software to a computer with Microsoft Office previously installed may
result in compatibility issues.
• Workaround: If undocumented issues arise it is recommended to operate the
Controller without Microsoft Office installed.

 If Microsoft Windows updates are scheduled for automatic download and installation, they
can cause your computer to restart and interfere with the operation of the TurboMass
software and data acquisition.
• Workaround: Turn Off Automatic Updates when running a long analysis.
 If the visibility setting of files and folders is not set correctly there can be issues with both the
Sample List as well as Quantify Window functionality.
• Workaround: In Windows Explorer press F10 to show menu items. From the Tools
menu select Folder Options then the View tab. In the Advanced settings section,
deselect "Hide extensions for known file types" and “Show hidden files, folders,
and drives” from the “Hidden files and folders” option.
 Data Bridge functionality is not supported.

 Auto Process Samples from the Run Menu is not supported.

 The "Not Responding" message that appears in the title bar during certain operations can be
misleading. The "Not Responding" message is a Microsoft display that occurs when other
software does not complete its task within 5 seconds. When this message is displayed, the
system must be given adequate time to complete its task, sometimes up to several minutes.
Attempting to select other parts of the screen or performing other tasks may crash the system
if the initial task is not given time to complete.

Situations that are known to display the "Not Responding" message for an extended period of
time (2-3minutes) are as follows:

1. The first time Qualitative processing is initiated after a new TurboMass session is
opened. QPR – DMAY8VMNEE

2. Selecting browse from with the Report Method Editor. QPR – DMAY8VXL3N

 If the PC name is changed after TurboMass is installed, the GC will show a “Server Error“
• Workaround: Reload the TurboMass software or change the PC name back.

The TurboMass software package is constantly being improved and enhanced so there are
likely improvements beyond those listed here. For more details please contact your local

KNOWN ISSUES in v6.1
Communiqué
SEP/QPR Number Description
The QuantReport Table 2 template has been removed from TurboMass
version 6.1. If you require the use of this template and are upgrading from
TurboMass version 5.4.2, you must export the template prior to uninstalling
DMAY93QSCW the TurboMass software. Following the installation of TurboMass 6.1.0, you
can import this template for your use. It should be noted that changes in
the software may produce different results from what you expect. All results
should be validated prior to using this template.
All Library Search templates have lost Compound Name font, the result of

which presents with Greek characters displaying as higher order ASCII.
CSV table output from Communique is irregular if the data extends beyond

a single page width.
The user interface can become very slow during Communiqué report

Large Communiqué Reports databases (>1.1 GB) will cause TurboMass to


take several minutes to start up, as it attempts to compress the database.

Install

Unable to uninstall Matlab. Unable to reinstall TurboMass.
Workaround: This is an InstallShield problem. Once you have confirmed
that TurboMass has really been uninstalled, do the following to remove
Matlab:

2. Then, delete the following subdirectory C:\Program Files\InstallShield

3. Then, delete C:\Program Files\MathWorks and its subdirectories.

Sample List
SEP/QPR Number Description
Run/Stop does not work properly with external autosamplers (for example,
Headspace, Automated Thermal Desorption, Purge & Trap). The Stop
request is queued, but does not always execute properly under all analytical
conditions.
Workaround #1: the GC method must have a negative timed event of -1.0

Workaround #2: the Auto Leak Check feature must be set 'On', and the
external autosampler cycle timing must be set to prevent the sampler from
being ready to inject the next sample before the GC Status becomes
"Ready".
If there is an acquisition queue with two Sample List entries, the first of
which has been Run/Stop(ed), the second Sample List never executes
AJPN74MK9L because the acquisition queue is placed into the Pause mode after the first
Sample List is removed from the acquisition queue.
Workaround: Press the Pause icon to de-select it.
Hitting the Pause icon in the middle of an acquisition, in the middle of a
Sample List, locks up the acquisition queue requiring closing TurboMass to

Workaround: Do not hit Pause button during acquisition.
Changing a Method name in a Sample List already submitted to the
acquisition queue does not change the method used for acquisition.

Workaround: Stop the Sample List. Change the Method name. Restart the
Sample List.
The error message "Readbacks Out Of Tolerance: The following user
settable instrument readbacks out of tolerance..." may appear at the start of
200ALC09271056 a run initiated from the Sample List. This is due to a timing issue with the
readback circuitry. The workaround is to insure Operate is on before
starting the Sample List execution.
CI gas does not turn on from Sample List Startup. Work around is to bring

Stopping setup during "setting up" the GC autosampler will inject, even

after this until link interface is cleared by cycling power off/on.
Sample List will not setup unless the TurboMass application is rebooted

Workaround: Do not stop injection when GC Status says "Equlib"

Environmental Reports

Form types 1 and 3 display incorrect sample results when an Internal

GC Method Editor

Errors in GC portion of the Experimental Record relating to Injector
temperature when more than one injector is present and configured. With

injector B active at 225 degrees and injector A off, the record shows injector
A at 50 and B set to 0.
If either the carrier gas, or a PSS injector, is programmed within the GC
method, an entry of 999.0 minutes as the final time function is quite normal.
The carrier and injector time are dictated by the oven program. If a graphic
257AJP99170855 display is selected within 'Details' the display of the carrier and / or injector
program is incorrect. A fix is possible by using a time entry in the method
(other than 999 minutes) that will take the carrier / injector program through
to the total analysis time.
Method Editor: Start the TurboMass Sample List, but keep GC not ready
(open pins 5/6 for EXT not ready condition). While not ready, run modify
active method and change inlet A temperature. Save and exit. The changed

temperature is not transmitted to the GC. Now, execute GC, Stop Run, OK.
GC Retry Injection. The modified Method downloads to GC with the
changed inlet temperature and starts OK.

MS Method Editor

When setting a mass range for acquisition, the low and high mass ranges

proper functionality and mass detection.

If problems with spectral fidelity are observed, verify interscan delays are

set long enough to ensure mass proper detection.

SIFI data acquisition may fail in the middle of a Sample List if the MS
Method specifies that the first two Full Scan and SIR Functions start at the
SEP-112 exact same time.
Workaround: Start the SIR Function at least 0.2 min after the Full Scan
Function.
When acquiring SIFI data with a full scan Function running and acquiring
SIR Functions using isolated and overlapped SIR functions, the baseline of
AJPN6W2RED the chromatogram shifts up and down.
Workaround: Do not overlap multiple SIR functions.
Data corruption may occur with overlapping full scan Functions.

Opening a MS Method file to edit is slow with a large number of SIR
functions. For example using all 32 functions with 32 ions per function may
take over 2 minutes to load and 15 minutes to set up the instrument.

information shows the full path. Only the file name, consistent with

Chromatogram

When displaying a real-time chromatogram with a large number of
acquisition Functions the computer user interface may slow substantially.

Workaround: Press the real-time update button momentarily to grab a
"snapshot" of the chromatogram.
Bayesian method processing in Peak Purity crashes the software with large

Changing from scan back to time operates properly. However when

Spectrum

The Spectrum/Print with Chromatogram works properly if the spectrum is
selected from the chromatogram with a double left-click. However, if the
SEP-186 spectrum is selected with a single right-click, the Print with Chromatogram
function is deselected (grayed-out) on the Spectrum/File menu.
Workaround: Select spectrum with left double-click.
Location of centroid peak on spectrum axis may be function of scaling.

Library Search

The retention time shows as “0.” on the NIST Spec List window when a

In the Library Search environment execution of File/Print/All Windows –

In the Library Search environment, generating a peak list using Integrate in
the Chromatogram environment and then opening the Library search and

only a single hit from the library. The Search Peak List input file is incorrect.
In the Library Search environment Library Search/Process/AutoRefine –
(Current default is On). If the spectrum is already background subtracted,
causes error: “All masses have been excluded from the Pre Search. This

means that there are no hits to go forward to the Main Search. The Search
will now be aborted.” This can be avoided by changing the default state of
AutoRefine to OFF.
In the Library Search environment, the layout of the windows (size and

Quantify

TurboMass doesn’t update the header block in the peaklist, when opening
257AJP01311134 a new data file, this means the customer gets a wrong printout. The
printout contains the old filename with the new data and so the display.
Viewing the results after quantifying you can select the peak list. Changing
the peaklist with “file open” and loading another peak list, the header

information on the frame changes correctly but not the header text of the
peak list. There is the old text still remaining.
The TurboMass software may not always maintain the correct default data
path when opening files in one environment (e.g.; Tune) and the changing
to another (e.g.; Sample List); the data path last opened may be retained

and files in the new environment may appear to have disappeared (due to
being in the wrong data path). Always check the full pathname when
opening files.
“Paste chromatogram error: TurboMass failed to lock enough memory to
AJPN5NZRF6 store the spectra.” Caused by attempting to paste a chromatogram in
Quantify Method when should be pasting a spectrum.
A “File Error” dialog appears, preceding a software crash. Old Projects
(Pre 5.1) with incorrect paths in the Project.ini file cause the problem.
Workaround: Follow the following steps.
1) Close TurboMass.
2) Make a copy (for safe-keeping) of the Project.ini file in the Project .PRO
directory.
AJPN6BTTBC 3) Using Notepad, edit Project.ini, and under the [MS Tune] section edit
the path and file name to a Tune file that exists in the Project. If the
Project was created with TurboMass 4.1.0 or 4.1.1 (the file has a .dbf
extension) change the name to Default.ipr, and copy the file
c:\TurboMass\Default.PRO\AcquDB\Default.ipr into the current project’s
AcquDB subdirectory.

SIR data in the Quantify Review Spectra window can show mass shifts

display with SIR data by unchecking the Review Spectra item in the
Display menu.
The integration of multiple-ion ratio compounds in Quantify Method can
take a long time.

“Error Displaying Data” message is displayed when the View Results
option is selected in Quantify menu

Workaround: Either calibrate the Method for the compound, or disable the
calibration plot using Display/View and uncheck the “Curve”
SEP-143 If the Quantify Method specifies smoothing for a GC peak, and manual
reintegration is attempted in Quantify/View Results, the error:

Measure Error Reading Chromatogram Data is displayed. If you hit OK, it


comes up again. Once more and it goes away. If the Quantify Method
uses ion ratios, all the ratios in the Ion Ratio Data window are changed to
“0”, and all peaks fail.
Workaround: Turn off smoothing in the Quantify Method.

Quantify View Results


SEP/QPR Number Description
Qualifier ions that are close to the noise level may display an Ion ratio of
DMAY8RXKW6 0% when compared to base peak when the ion/mass is clearly present and
visible.
If Quantify/View Results/Display/Chromatogram/Show Internal Reference is
SEP-268 set on, manual integration is ignored.
Workaround: Turn off Show Internal Reference.
Narrow Interactive Data Review overly peaks for one compound each in
VOA and SVOA Tutorials. New compounds based on editing them will also
SEP-285 be narrow.
Workaround: Add new compounds based upon other entries.
When editing calibration curves, the “counter” is reset to the last compound
SEP-294 in the list after making a change elsewhere in the list. It should not.
Workaround: Select another compound and come back to the desired one.

Qualitative Method

The Qualitative Results.mdb does not get created for new Projects.
Workaround: Copy the "Qualitative Results.1.mdb" file from the Voa
DMAY8J4LGP Tutorial Project\qualdb\ directory into your project and qualdb directory.
The qualdb directory may also need to be created in your project directory if
it does not exist. Qualitative processing can proceed normally after this.
Qualitative Spectrum AutoRefine Process Description wrong. It may show
AJPN5SSUX9 Rf (7,5.000e+). The “e+” should not be there. Cosmetic only.
Workaround: Do not display Process Description.
AJPN5SSV2F Qualitative Background Subtracted spectra ignore Data Threshold.

Tune
SEP/QPR Number Description

Within the Calibrate Instrument function of the tune page, "Recalibrate Data

File" does not work.

Heater readbacks for source temp and transfer line not updating on Tune
page when value is changed. May occur after initial installation of

TurboMass software. If this happens, close TurboMass and restart
software. Heater values should become changeable.
Readbacks Out Of Tolerance does not inhibit run.

Workaround: Manually halt run until temperature has reached setpoints.
If the Inlet Line (GC transfer line) or ion Source temperatures setpoints are
changed while the instrument is venting but still above 80% turbo pump

Workaround: Don't set Transfer Line and Source heated zones to over
100C during venting.
Editing a MS Method during UltraTune may prevent UltraTune from
stopping properly.

Workaround #1: Click Stop icon in Tune.
Workaround #2: Do not edit an MS Method while performing an UltraTune.
In the Tune environment, right-click on a peak window and select ‘Intensity’
then ‘Normalize’. Graphics will correctly normalize so that the 100% peak is
full scale and all others are shown as correct size for a gain of 1. However,
the window gains remain as they were previously. Deselecting ‘Normalize’

incorrectly puts all the gains to show that the graphics look the same as
when normalized. In the ‘peak editor’ the gains are still shown correctly. If
each gain box is selected and ‘enter’ is pressed the graphics and gains are
corrected.
The Start and Stop masses are incorrectly calculated, especially at high
mass. For example with a MS calibrated from 4 to 1200 (actually to a peak
at 1185), entering a scan range of mass 1170 to 1190 generates a

spectrum with peaks between 1139 and 1155. This happens from Tune
