Coast Guard Station Zamboanga Del Sur traces its origins to 1984 when it was upgraded from a detachment of CGS Zamboanga to a Class Charlie station. It was initially headquartered in an old warehouse in Pagadian City and oversaw two detachments. The station was later upgraded due to expanded responsibilities and revenues. It now oversees four detachments and two mobile teams across Zamboanga del Sur and parts of Lanao del Norte, with over 600 nautical miles of coastline. Its mission is to enforce maritime laws and protect safety, security, and the environment.

Zamboanga Del Sur traces back its beginning as a former detachment of CGS Zamboanga until 01 June 1984 when it was upgraded to a Class Charlie station. Its first station headquarters was the old arastre warehouse at the port area of Pagadian City with Pulauan (Dapitan) and Malangas (Zamboanga del Sur) as its first detachement. On August 1988, due to the addition of four more detachments (Margosatubig ZDS; Naga ZDS; Sindangan ZDN; and Liloy ZDN) and a substancial increase in the revenue collections, the station was again upgraded to a Class Bravo station. The following year, it won the much coveted “ Station of the Year Award for Class Bravo” and the construction of its present station building was completed on November of that same year. However, when CGS Dapitan was activated and elevated to a Class Charlie Station on 23 September 1995, the area of responsibility of CGS Zamboanga Del Sur was reduced and the Province of Zamboanga del Norte is now with CGS Dapitan.
