 Do not use a contraction with  The contraction with negative is
questions. Notice that had is not hadn’t 
stressed in these questions 

Had you heard from him by the time I hadn’t finished my phone call
you left? by the time the train arrived.

Had everyone finished the test by They hadn’t gone to the movies
2:00? before they ate dinner.
